The Southern California Genotyping Consortium (SCGC) is currently operating an Illumina BeadLab 1000 high throughput SNP genotyping system on the UCLA campus.
The SCGC is a not for profit academic resource available to researchers in the Southern California region and beyond. Directed by Nelson Freimer (UCLA) and with management involving an oversight committee including Tony Long (UC Irvine) and Magnus Nordborg (USC), the SCGC is committed to providing equivalent access to its members at all institutions.

- Project and SNP pool design or design assistance
- PicoGreen™ sample quantitation
- Automated sample normalization
- High throughput snp genotyping (GoldenGate assay)
- Mendel checking and data analysis assistance
- Whole genome genotyping (Infinium)
- Whole genome gene expression (Human, Mouse, Rat)
Our dedicated, LIMS tracked laboratory is currently capable of processing over 500,000 genotypes per day at full capacity. In the past 6 months we’ve completed 10 projects ranging in size from single plates of 96 samples with 384 snps to over 2900 samples and 3072 snps panels. In total we have generated over 16 million individual genotypes with a snp assay conversion rate of over 95%, a sample conversion rate of over 98%, an average call rate (functional snps with functional samples only) of 99.5% and a concordance rate of 99.98%.
Project costs are highly dependent on scale, with significant discounts applying to larger projects. Costs can be less than $0.029 per genotype but a typical medium sized project of 960 samples and a custom panel of 1536 snps would be $0.0697 per gt (Total project cost: $102,828 for 1,474,560 genotypes) including all reagents, kits and overhead.
